560 diesel black smoke

Tractor has about 4000hrs and has recently developed a loss of power and started to smoke. It is most noticable when the throttle is less than 1/2 open and are driving up a hill with or without a substansial load, or when using hydraulics to lift a implement or loader. The smoke is fairly black to grey. It starts just as good as it ever has, and have changed the fuel filters, checked the air filter (ie disconnected just upstream of the intake manifold). I also noticed that there seems to be a hole in the exhaust sound (there is no hole in the exhaust) that I cant seem to track down, but sounds like the noise is more noticable from the air intake. I'm was thinking that I should check the valves next. Thanks in advance for the help.
 
Air cleaner is a oil bath type, which checked good this past week. I disconnected the air tube just upstream of the intake manifold and ran the engine with the same results.
 
I guess the answer is no I didnt check the manifold, although I should have.....I will do that and see if something, somehow is obstructing the airflow. I assume you are suspecting the same problem may exist?
