I was taking measurements on it and the clutch surface wasn't even with the pressure plate assembly on one side (this was when I screwed 3 bolts in the plate to compress the springs). Could this have been the noise I heard?
I've never had to mess with one before so I don't know how they come apart or what part is the issue.
Also, one return spring was a bit weaker than the rest, but it wasn't on the side that wasn't compressing fully.
 
Unless you have the 3 bolts drawn up even that is not going to tell you a thing. What kind of a noise are you hearing? Something rubbing? something clunking? The noise should tell you what's wrong. Listen to your tractor Evan. It's wanting to let you know what's up.
 
EM, pressure plates are not that complicated, but if you haven't ever done one, I would not suggest trying now, unless you have someone who can coach.

Your best bet is to take it to a clutch repair shop, and have them do it.
 
Cowman, I'll try and email you a video of the first start. Give me a little time to figure it out. I fixed the transmission noise, and the clutch is off the tractor. What do you think about starting the motor with only a flywheel on? It would be the first time I crank started it ( it was pull-started). I'm a little worried to crank start it because the mag fires before TDC according to the flywheel markings.
And when I turn the mag lever in the retard position (half-way right?) it fires even further before TDC. This made me confused so I was skeptical to start it by hand.
 
Yes, it's OK to run the engine without the clutch. But it's NOT OK to hand crank it with it timed BTDC. To change that you need to adjust the timing disc with the 2 bolts. All that moving the lever does is changes when the points open. It does not change when the impulse clicks. I would not go by the marks on the flywheel so much unless I verified it but taking the spark plug out and feel in with a wire or something (I use my plier handle) to find true TDC. So.. Your clutch housing noise is gone when the clutch is out of the tractor? Something must have been rubbing. How is you clutch release bearing? (the bearing that pushes on the clutch fingers when you mash on the foot pedal)
