Needle brake rusty or too tight not allowing the needle frame to go completely home? That is what controls the plunger stop.
 
If the needles are just a little out of time they will trip close enough to the plunger that the stop can't stop it. Then the needles come up through the last flake of hay instead of the plunger slot. Then since the hay can't fit through the plunger slot the needles get broke.
You need to check the chains and count all the links. I have had them drive me crazy only to find that someone shorten/lengthen the chains. Then time it by the book. It is not hard to do and will save you big money on broken parts.

What brand baler are you referring to about number of chain links? I never was bothered with number of links on a JD 346 or 347 baler.

If number of links mattered then when a chain wears and chain actually gets longer than when new, baler would get out of time.
