I think Larry has nailed it, your system is sucking air somewhere that has been missed. Two experiences I have had with similar results as to what you are having. On a 6.2 Chevy diesel base for fuel filter had a hairline crack. 2nd was on a 3306 Caterpillar, truck had been parked for 8 weeks, gasget behind timing mark inspection plate dried out and cracked. Since your problem has stayed with you through what is now a complele rebuild, it has to be a crack in metal somewhere in fuel system. Someone has missed something. Look your lines, filter bases, anything that wasn't at injector pump rebuilders before jumping on him to hard. You might even suggest taking pump back along with lines, filter bases, etc. He can check for hairline cracks. Lets face it, his best interests are or should be same as yours.
