This might be a good question for the Ford board. I own a 66 Ford 3000, so it'll try to help.
I am assuming you are new to the tractor and that this is not a new problem. The 3000 has a 2-stage clutch, so both adjustments will need to be set correctly for it to operate.
There is a position on the linkage, that will allow the clutch pedal to be lower when the PTO is not in use. If the pedal isn't level with the top of the transmission (when fully released) it might be in the lower position, which would not operate the second stage of the clutch.
I have heard that the PTO stage of the clutch can become sticky over time if not used, this could also be part of your problem.
