JD 3020 batteries

I am using my Dad's 3020 diesel and the batteries went dead. As I was in the process of hooking the charger up I noticed that the second battery is not hooked up right. The cable from the first battery(+) is hooked up to the (+) on the second one and the (-) goes to the starter. I've never run into this and don't know what to do now. Should I charge it this way or change the terminals around so that they are the way they should be? Will the battery be OK if I change the cables around? He has not had this tractor very long, so I don't know who set it up this way. Advice please...Thanks.
 
That makes it a positive ground system I would leave it the way it is if it has been working fine when you hook up your battery charger hook the positive cable to the positive post and negative cable to negative post
 
That sounds like a John Deere "floating ground" system. The theory is run the accessories on 12v, crank the engine with 24v.

Don't change anything!!!

Charge each battery individually as it is connected. I would ask dad what he wants to do as there may be a warranty issue if he just bought it. This system appears to be a nightmare to understand, diagnose, or repair. I wouldn't touch anything without a manual to refer to!
 
After messing around with it a little, figured out that the solenoid must be about shot. If you try the key enough times the tractor fires right up. I didn't touch the batteries. Thanks for the ideas though!
 
Do yourself a favor and get rid of the dead Deere and get an IH or Allis or Oliver or a Case. Anything but a dang John Deere!
