When I got the cylinders apart I found out there was only a cup on one side of the piston but the cylinders had the lines going to both sides of the piston

Holy smokes, you are going to jack up those bucket cylinders. I won't ever pick up a tractor unless the bucket cylinders are fully retracted or fully extended (where down pressure is on the over-extended bucket, and not while moving). When it is partially dumped that's a lots of pressure on those little diameter rams.

Skid steer - different story. Those were built to be run differently than an old loader.
