NH Flail Mower Vibrating

My New Holland 918H flail mower vibrates when I throttle the tractor up. I took MarkB_MI's advice and took the three drive belts off of the two pulleys. Turned the PTO on and it does continue to vibrate. Could the gearbox housing need adjusting in the grooves in the frame that it bolts to?
 
Well, that certainly narrows it down. I'm not familiar with that particular mower, but I would look at the cheapest items first. PTO shaft and the various bearings. Make sure that the PTO shaft can extend in an out freely. And make sure that the gear box has oil; if you drain the oil out of the gear box and chunks of metal come out, you may have an expensive problem.
 
The PTO shaft is brand new as of last summer. When I bought the mower, the mower side of the shaft was on it and the tractor half was not included. I bought the shaft new from CCM, Inc. cut it as per CCM"s phone conversations and the shaft is rated for this gearbox. I changed the fluid in the gearbox last summer and fluid looked fine with no chunks of metal. When I position the mower in a particular position with the 3pt hitch the vibration goes away. That is why I am thinking that it has something to do with the alignment of the gearbox, pto shaft.
 
Remember that U joints are made to run at not more than about 15 degrees. If you run past 15 degrees, it will vibrate.
3 other things to check: Any obstructions hitting the driveshaft such as a drawbar or chains? Is the sliding part of the driveshaft greased? Has the driveshaft been properly cut to fit your tractor? If it is bottoming, from being too long, that will make it vibrate too!
