As my shaft seal was leaking I took mine off and counted three? So, where do I place my replacement rubber O-ring? Do I knock all the felt ones out and just insert the rubber re-manufactured one?

what part of the world are you from that you would call a seal a felt o ring?

The seal on Old Raceway M was a double seal in a single assembly. I replaced with 2 of the thin seals.

I replaced mine, had 3 just like you were describing, went to IH dealer to get part and new part was a single modern type wiper seal just like the front seal on a car engine. Mounts flush with housing, works perfectly.

I have an H but we took it apart to replace the seals and there were two original ones. We just put one new one in and it works fine.

I have not done one on an M, so I could be wrong, but my parts book shows a single oil seal (Probably leather, new one will be rubber). No felt. Part # 45702 D, new one will have a different part #. Sounds like someone was trying to stop the leak with felt, which is really more of a dust shield. You will also need a gasket --66347 D.
