how does water get in the oil in the transmission,rear,pto and the belly sump

Certainly Bob M and Z-bar are correct but there is one more source that often goes unobserved. Some people actually put the water in. Admittedly it is unintentionally and is usually done without any awareness. People haul cans of oil and funnel dispensers in the back of their truck and the rain and snow get into the containers and as these people service their equipment they pour the contaminated oils and fuels into their various reservoirs. It is essential to use clean products and to use clean transfer containers. Dirty contaminated fuel, in my opinion, causes more problems than any one other fault on tractors, and this problem is one of the easiest to eliminate.

Could be resulting from rainwater running down the shift lever and past the bell-shaped shield at the bottom of the lever. But more likely it's coming from condensation inside the tranny from it's "breathing". The tranny holds a LOT of air - each time the ambient temperature falls it sucks in some moist air as it cools off. Some of this moisture condenses inside, then winds up in the oil. And unless the tractor is regularly worked hard enough to the the tranny oil hot and evaporate the water, it gradually accumulates in the bottom of the rear end, and in the hydraulic reservoir.

Bill, condensation is one cause, and rain can get in around the shifter, and any loose gaskets. I generly ever couple months loosen the drain plugs and let the water drip out, if not drained they can almost fill up, then freeze, causes all kinds of trouble. hope this helps.
