300 Transmission Noise

Still have a knocking noise in my "300" tranmission and can't find out where it is coming from. I just fininished putting it back together after splitting it for the second time. I doubled checked all of the bearings and they all seemed to be fine. When you push the clutch in the knocking noise stops. The noise seems to be coming from the gear area in the transmission housing. I would appreciate any thoughts on where my problem may be. Originally I replaced a couple of gears which had broken teeth. Thanks in advance.
