OK,if PTO works we can rule out clutch or torque tube coupler issues as these do not have live pto.I'm afraid your issues lie in the transmission shift linkage.It still sounds like it's out of range whether by not understanding it or something came loose in the trans,such as the set screws that hold the shift forks to the shifting shafts.To make sure it's in range,push the main shift lever all the wa forward than either go right or left all the way.Sometimes you have to roll the tractor a little as these are flat gear engagements.When it goes into range you will feel it lock in the final inch or two.Then pull the main lever back and try any gear and make sure the shuttle shift lever is in forward or backwards.
