Click Bookmarks, click Organize Bookmarks, double click Bookmarks Menu and drag the Bookmarks to what ever folder you want.
If you mean on the initial Bookmarking, then right click on a blank area of the page you want to save, hit the star on the top right of the pop up box, the next box will show "Edit the Bookmark", go to the "Folder" section and click the big down arrow to the far right of the "Bookmarks Menu". A drop down box showing all your folders will appear along with the option to create a new folder if you need it. Takes a lot longer to explain than to do. Took me a little while to get the hang of too.
