It sounds to me like there maybe two contributing factors;
1) Inadequate mixing of the fuel and air in the combustion chamber, causing lean and rich areas in the chamber. This might be helped by increasing the fuel line pressure by decreasing the injection valve lift by increasing the valve lash. There are many theories on the correct way to improving mixing in the combustion chamber such as shrouds on the valves or swirl inducing features in the gas port.
2) Incorrect fuel mixture in the precombustion chambers, have you attempted to vary the pressure of the fuel feed into the precombustion chambers?
