Once you have the worst of the rust off with your scaler and a wire wheel, treat them with Ospho (phosphoric acid). You can apply Ospho to bare metal, but it likes a little rust. You might want to rinse off the excess after a couple of hours. After a day, the Ospho should be dry enough to sand. Sand the Ospho and then re-treat. Each time you do this, you'll fill the pits in a little bit and eventually you'll have a reasonably smooth surface to paint. Ospho is available at Sherwin-Williams stores and most marine hardware stores.
