I'd try jacking one side up at a time and try to turn each rear wheel in turn with the tractor in gear but the handbrake off to see if you can feel any free play or hear more accurately where the noise is coming from. After that you may have to embark on at least a partial strip down to really get to the bottom of it. Sounds a bit "diffy" to me. Only consolation is that the thought is sometimes worse than the deed. We had a Ford backhoe sit for 9 months before we summoned the enthusiasm to start the job and got our way in to find a disintegrated diff carrier bearing in about 2 and a half hours.
