check for a short by unhooking the main ground cable from the disconnect switch or connection if it has one on the john deere. I am not familiar with the jd systems catipillar has a disconnect and they are fairly easy to locate the main ground. You run into trouble when you have two 12 volt batterys especially if it is a 12v/24v system like it sounds like you may have. Anyway if in doubt you can leave a headlamp on and unhook your ground and if there is a spark you can be pretty sure this is disconnecting everything. Do this with the engine not running. Turn everything off. Insert a common test light in series between the ground you just removed and where it was attached. If the test lamp lights up you have a short. Start pulling fuses etc. untill you find the correct circuit its in. Also be aware that on alternator type systems the diodes in them have a constant small discharge going on at all times. If you are going to leave the tractor sitting up for a long time you might need to install a main disconnect switch to keep this from draing your battery over time, the other alternative is to install a larger capacity battery but if your going to keep the tractor the switch of course would be cheaper in the long run.
