it's gonna be a big job to get the system cleaned. all seals should be replaced and the pump dissembled and cleaned and all seals replaced too. i would only flush with clean hydraulic oil. no need to introduce any more contaminants into an already cruddy situation. you may find it's going to take more than one flushing to get it all out. might be better to take it to a repair shop where they are better equipped to handle such a problem. one thing is for sure, i will NEVER EVER LEND my tractor to anyone for any reason. if they need a tractor they can go buy one like i did or rent one. i wish you lot of luck in getting it fixed.
