Oil in water

I have a 722 Bobcat that was in a flood. It now has a new engine. Both the gas tank and the hydraulics got water in them. I used gas line drier chemicals and a fuel seperator on the fuel system, although there is still some water it seems to run fine. But the hydraulic system is a different story. I drained the storage tank and put in fresh oil. The question is how can I get the rest of the water out of the pump and lines? Are ther any chemicals or can I just open lines until they pump clear. Amazingly everything works fine despite the water. Any ideas would be appreciated.
