I'm not sure I understand what you mean by "have an effect on the flow of current". If you are asking whether it will work better as a negative ground or positive ground, the answer is no. Neither is better than the other, both will work equally well. The generator doesn't care which polarity the system is, nor does it have any more or less output with one polarity over the other.
