Unless you are 200 percent sure theres no air getting in the fuel system,I'd say you have an air leak somewhere before the injector pump.I'd start with another new filter and gasget,this time make sure the filter is full of fuel and put some motor oil on the gasget.I'm assuming it has a spin on filter.Take the old filter and dump it in a clean pan and look for water. Water will block a paper filter to the point fuel wont go through it at all. Just went through that on a cummins at work that someone filled a fuel tank with water as a joke "not funny".
