Boosting Positive Ground

Sorry for the redundancy of this subject but I've searched the archives and I'm still not real clear on this. So here goes.
I recently had a dead battery on my JD3020 with postive ground (12volt) . So I just left terminal cables connected and hooked up the charger. Well this tractor is new to me and the first piece of pos grd equipment that I've been around so I began questioning myself as to which leads go where. I hooked up the pos cable from the charger to the neg battery terminal and then the negative to the positive post thinking that this would be correnct. Well apparently it wasn't. It sparked and jumped fire. Now, using process of elimination I connected it just opposite and found same result. Now feeling foolish, I just disconnected the battery and charged it the way I should have in the first place. Now with my battery charged I found the generator light glowing on the dash panel and the system no longer charges. Question 1. What did I screw up in the charging system. Question 2. What is the correct way to connect the cables if I want to boost the tractor with my pickup.
