Your problem has been with the 4000 since the early days. Fords called it "flutter". Perkins had a similar problem which they called "iregular exhaust beat". It comes with the pump. If you look at the point where the injector pipes fit to the pump body they should be long headed bango bolts. These are the anti-flutter valves which we had to go around to tractors and fit. If yours just have a plain head then you don't have the valves fitted. The flutter will do no harm as it disappears under load.
