need some help, atv running rough

I have a 1999 Honda Recon (250cc) that is giving me major fits. Seems everytime you even think of hitting a puddle of water, the atv will start sputering, missing, backfiring, and major loss of power. Used to be, all I'd have to do is just go slow and let it "dry" out. Last week I hit a couple deep holes and now all I can get it to do is idle, if I try to give it gas it dies. I also have problems during winter with the same atv, if I keep the throttle wide open it runs fine, but the second I let off it'll die and doesn't want to start. I'm thinking there may be water in the fuel and ignition system, but all the connections seem tight and dry. Is it possible the water/ cold air is cooling the engine off to much? Anyone have ideas for me to try before I take it to the atv doc? Thanks for any help.
