Those hydraulic systems and wet friction materials can be ruined if somebody runs the tractor until they fail. Non compatible oil can be a problem too.
Did the problem appear suddenly or gradual?

Anything nasty in the transmission screen or filter?
On occasion the person changing the filter will miss the filter o'ring which will get drawn through the hydraulic system and jam valves.
Sometimes a line or fitting will just split out of spite.
I must say you have done more and a better trouble shooting job than a vast majority of persons. Usually somebody takes a blind and $$$ guess then replaces a perfectly good front pump.
