Matt, It happens all the time if you leave them out, I think alot of water follows the hi, and lo and the p.t.o. levers, at any rate I have too many to park them all inside, so after a long rain or winter I loosen the drain plug and let the water trickle out until I strike oil, then I tighten the plug and use the tractor, right or wrong I do not know, but they are my tractors, and I have yet to have any problems with the running gear, by the way John Deere is not the only tractor that gets wet.
